Start by protecting the area around the stain. Cover it with a layer of paper towels or cloth. This will prevent the rubbing alcohol from damaging fabric of your joggers.
Once area is protected, use a soft brush to dab a generous amount of rubbing alcohol directly on the mark. Allow the rubbing alcohol to sit on the mark for several minutes before wiping it off with a damp cloth. This will help to break down the stain and make it easier to remove.
After the rubbing alcohol has been wiped away, it's time to wash joggers. Place them in the washing machine with a bit of laundry detergent and a stain remover. Set the temperature to the warmest temperature allowed for the material and allow the joggers to go through a full cycle.
Once the joggers are washed, place them in the dryer with no heat (or on a low heat setting). This will help to further break down the remaining marker stains and make it easier to remove.
